Kolonel Nick Fury is na het einde van de Koude Oorlog vrijwillig in ballingschap gegaan in het onherbergzame Ykongebied. Hij heeft genoeg van zijn werk als geheim agent bij S.H.I.E.L.D. en beschouwt zijn opdracht als voltooid nadat hij aartsvijand baron Wolfgang Von Strucker van misdaadorganisatie Hydra heeft uitgeschakeld. Vijf jaar later blijkt Hydra echter nog steeds actief te zijn. De bende staat nu onder leiding van de wrede Viper Von Strucker, Wolfgangs dochter. Zij is erin geslaagd een dodelijk virus te creëren en dreigt ermee Amerika te vernietigen. S.H.I.E.L.D. doet opnieuw een beroep op Nick Fury.
